The 8am sailing to Heysham and 2.15pm return sailing are affected.
The 8am Manxman sailing to Lancashire and the 2pm return are those at risk.
This follows on from cuts to other routes in the first quarter of next year.
Enterprise Minister Tim Johnston was quizzed on the route's economic value by John Wannenburgh (Douglas North).
The closure led to two flights being delayed.
